Wierd problem with my Xbox360 wireless controller... I can go hours on the dashboard with the controller without it doing a single thing, but as soon as I actually get into a lobby/game in MW3 it says "Please reconnect controller"...

Really pissing me off.

Why don't you just reconnect your controller? Or try a new controller/port?
